There are three waves. The first one floods the lower layer (the entire underground), the second one floods the middle layer (where the spawn is) and the third one floods the upper layer (the raised bit)/the entire map. Screenshots here. There are four seperate timers for the first wave, each in a corner of the underground bit, for maximum flooding efficiency.
